How to connect Clover POS with Shopify in 2026: the free Clover Payments plugin, stock sync apps, custom API builds and a setup checklist.

A Clover Shopify integration connects your Clover point of sale with your Shopify online store, but in 2026 there is no single official connector that does everything. Clover's own link is the free Clover Payments plugin, which lets a Shopify store take card and wallet payments through your Clover merchant account. Keeping stock, products and orders in sync between the two systems needs a third-party sync app or a custom integration built on both platforms' APIs.
This guide explains what each route covers, what it costs to run, where it breaks, and how to set it up so your in-store and online stock stay accurate. Details are current as of October 2026.
What a Clover Shopify integration can and cannot do
Most older guides describe one app that installs in minutes and syncs everything. That is not how it works. There are three separate jobs, and each one is handled by a different tool.
| Job | Clover Payments plugin | Sync app | Custom integration |
|---|---|---|---|
| Take online payments through Clover | Yes | No | Possible |
| Sync stock levels | No | Yes | Yes |
| Sync products and prices | No | Depends on plan | Yes |
| Send online orders to Clover | No | Some apps | Yes |
| Your own rules and edge cases | No | Limited | Yes |
| Setup effort | Low | Low to medium | High |
Many merchants use two of these together: the payments plugin so all card revenue lands in one Clover account, plus a sync app or custom build so a sale in the shop reduces the stock shown online.
Clover vs Shopify: what each system is for
Before connecting them, be clear about which system does which job. That decision drives every setting you choose later.
| Area | Clover | Shopify |
|---|---|---|
| Main purpose | In-store point of sale and card processing | Online store and e-commerce platform |
| Strongest at | Counter sales, restaurants, card terminals | Product pages, checkout, online marketing |
| Extensions | Clover App Market | Shopify App Store |
| Typical role in the integration | Records in-store sales | Holds the product catalog and online orders |
Shopify also sells its own point of sale, Shopify POS. If you have not yet committed to Clover hardware, that removes the need for a bridge entirely. The rest of this guide assumes you already run Clover in store and want to keep it.
Route 1: the Clover Payments plugin for Shopify
The official option is the Clover Payments plugin for Shopify Online Shop. It replaces Shopify's own payment processing with your Clover merchant account, so online and in-store card revenue settle in the same place.
What Clover's documentation confirms:
- Region: it is for Shopify stores in North America, with USD and CAD as the supported currencies.
- Cost: the plugin itself is free. Transaction fees follow your Clover account agreement.
- Payment methods: credit and debit cards, Apple Pay and Google Pay.
- Refunds: full and partial refunds, plus voids of authorized amounts.
- Security: card data is tokenized on Clover's servers rather than stored on Shopify or your server, which reduces your PCI DSS scope.
The limits matter just as much:
- It does not sync inventory, products or orders. It is a payment method only.
- It is not two-way. Clover says to void orders in Shopify, not in Clover.
- A Clover merchant ID with surcharging turned on cannot be connected, and convenience fees are not supported.
- Each Shopify store links to one Clover merchant ID, although one merchant ID can serve several Shopify stores.
- Card networks and wallets in Shopify must match the ones on your Clover account.
How to connect the plugin
Clover's integration guide sets out the steps. You need a Clover account with the Owner role and an existing Shopify store.
- In Shopify, go to Settings, then Payments, search for Clover and install Clover Payments.
- Select Manage Account on the plugin page to open the Clover merchant login.
- Log in to the Clover Merchant Dashboard and choose the merchant to connect.
- Review the card brands and wallets linked to that merchant ID and confirm them.
- Back in Shopify, activate Clover as a payment method and run a test order.
Clover recommends Chrome or Edge with pop-ups allowed, because the login runs in a pop-up window. To remove the plugin from one store, uninstall it from that Shopify store. Removing it from the Clover App Market disconnects every Shopify store linked to the merchant ID.
Route 2: inventory and product sync apps
For stock and catalog sync, most merchants use a connector from the Shopify App Store. These apps watch both systems and copy changes across, so a sale on a Clover terminal lowers the quantity on your website and an online order lowers the quantity in Clover.
One app that currently lists Clover in its Shopify App Store "works with" section is SKU IQ by o2oCommerce. Its published plans as of October 2026:
| SKU IQ plan | Price (USD per month) | What syncs |
|---|---|---|
| Basic | $19 | Quantities only |
| Plus | $49 | Most product attributes |
| Pro | $99 | All product attributes and images |
Paid plans come with a 14-day free trial. The listing shows a 4.0 rating from 124 reviews, with 69% five-star and 19% one-star ratings, so read the recent reviews before you commit.
Check any app's listing on the day you install it. Listings change: the Shopify App Store address that older guides give for "QuickSync for Clover" now shows an app called QuickSync for Squarespace. An app recommended in a 2024 article may no longer support Clover at all.
What to confirm before you install a sync app:
- Which direction stock moves: one way or both ways.
- Whether it supports more than one Shopify location and more than one Clover merchant.
- How it matches items: by SKU, barcode or its own link table.
- Whether it syncs variants, such as size and color, as separate items.
- How quickly changes appear, and whether it logs failed syncs you can review.
Route 3: a custom Clover Shopify integration
When an app does not fit, for example with several stores, bundles, made-to-order items or an ERP in the middle, a custom integration built on both APIs gives you full control. It is more work, and you need to know where each API has gaps.
On the Clover side
Clover's REST API exposes items and stock under /v3/merchants/{mId}/items, and the stock count can be read by expanding itemStock. Clover's documentation describes how it is splitting its inventory webhooks into three topics: Item for attribute changes, Item Stock for stock changes and Item Availability for availability toggles. Item Availability reached the sandbox on June 9, 2026 and Item Stock on July 7, 2026, with the production date still listed as to be announced.
One detail catches many builds out: the Item Stock webhook does not fire for normal stock decrements during order creation. A sync that relies only on stock webhooks will miss ordinary in-store sales. Listen for order events as well, and run a scheduled reconciliation that compares counts in both systems.
On the Shopify side
Shopify's Admin GraphQL API sets stock with the inventorySetQuantities mutation. Shopify says to use it only when calling on behalf of the system that is the source of truth for inventory, and it supports compare-and-set so that two updates arriving at once do not overwrite each other. If Clover is not your source of truth, adjust quantities instead of setting them.
If you take this route, our Shopify developers can build and maintain the connector, and our payment integration team can handle the Clover payments side.
How to set up a Clover Shopify integration without stock errors
Whichever route you pick, most sync problems come from preparation, not software. Work through this checklist before the first sync.
| Step | What to do | Why it matters |
|---|---|---|
| 1. Pick a source of truth | Decide whether Shopify or Clover owns product data | Two masters overwrite each other |
| 2. Clean your SKUs | Give every item and variant a unique SKU or barcode | Duplicate SKUs are a common cause of failed matches |
| 3. Map locations | Link each Clover merchant to one Shopify location | Stock must land in the right shop |
| 4. Back up data | Export products and stock from both systems | You can roll back a bad first sync |
| 5. Sync a small batch | Start with a few products, not the full catalog | Mistakes stay small and easy to fix |
| 6. Test both directions | Sell one item in store and one online | Confirms stock drops in both systems |
| 7. Train staff | Show the team where to edit products | Edits in the wrong system get overwritten |
| 8. Monitor weekly | Review sync logs and spot-check counts | Catches drift before customers do |
For most retailers, Shopify works best as the catalog owner, because product descriptions, images and variants live there. Clover then sends sales back so the stock count stays correct. Restaurants and shops that create items at the counter sometimes prefer the opposite.
Common problems and how to fix them
- Stock goes negative or oversells: usually a missed update. Turn on the app's logs, find the failed sync and add a regular reconciliation.
- Items appear twice: the same product has different SKUs in each system. Fix the SKU, then relink the item.
- Payments plugin will not connect: check that surcharging is off on the Clover merchant ID, that pop-ups are allowed and that you are logged in as the account Owner.
- Refund shows in one system only: the payments plugin is not two-way, so issue voids and refunds from Shopify for online orders.
- Variants do not match: Clover and Shopify model options differently. Map each Shopify variant to its own Clover item.
